You should enter areas of walls & roofs in a room-by-room project so that the totals are the same as if you had done it as a block load.
Set the "Update SA from [T]MDD" input and also set the "Duct Load Factor Scenario" property for individual ducts to get accurate duct loads.

Both Rhvac 9 and and Chvac 8 have a Sloped Ceiling Area Calculator dialog, which calculates area for most common sloped ceiling scenarios.
In the Chvac program, if you enter HRV for a system be sure that you also enter exhaust for at least one zone (and of course, ventilation).
